to make it simple are those pokemon on the ban list banned from being used by the gym leader?

Each Gym leader is allowed to use one uber pokemon, so I'd have to say yes?
Arceus with the proper plate for that gyms type

Arceus isn't allowed to anyone but the normal gym leader

Do these challenges have to be using X/Y or can we battle over simulators such as Pokemon Showdown? :s Asking since I have no competitive use teams on X/Y, especially after that incident.

Since gym leaders can use an uber pokemon on their team for challenges, are challengers who would like to take over the gym allowed to challenge the leader with an uber because you have to use a monotype team. For example, I can use a genesect for the battle to take over the bug gym

No. You may only use an uber when you are the gym leader.

1 is it legal to use mega stones where the mega loses the gyms mono typing? (aggron rock/steel, mega aggron steel)
2 is it legal to use mega stones where the mega gains the mono typing? (amphoros electric, mega amphoros electric/dragon)

It is only legal to use if they lose a typing once mega evolving so for example Mega Aggron would be allowed in the rock gym but Mega Ampharos would NOTbe allowed in the Dragon gym

This applies to all pokemon with this unique typing situation such as Charizard X being allowed in the flying gym but not in the dragon gym, etc

If we allowed Mega Charizard X on a Dragon team then the leader didn't MEvolve on the first turn it would throw everything off, It's a technicality really I remember there were more reasons but, As soon as you send them out they aren't technically the right type

I believe we're trying to have it so on paper the team is all the correct type pre Mevolving basically
